The audio output on my SD DirecTivo is optical digital so I am not sure what you mean by still only come through analog outputs. As for the HD DirecTivo I am not sure if it will be optical or not but it will definately be digital.

He's talking about the Tivo sound effects (the beeps and boops) which currently only come through the RCA connectors. I too presume it will be the same way as it is now, but if so, you can just connect both optical and RCA and, if you have an auto-switching receiver, you'll get all your boops AND digital audio.

I have a HDDVR2 hooked up by the optical digital output only, no analog connections, and I hear all the beeps and boops just fine. I think this rumor about no beeps on optical got started when there was concern that the processing to create DD5.1 sound effects would be too difficult. But my guess is that if it is playing a DD5.1 program it just switched to PCM temporarily for the beep or boop and then goes back to DD5.1.
So I certainly expect the HD Tivo will beep and boop through the digital outputs just fine.

It's not a rumor. If you're playing DD5.1 material, you won't get the TiVo sound effects for the very reason you suggested. But since the vast majority (at least until we're all recording HDTV) of programs on DirecTV are in PCM (just a few premiums and PPV in DD5.1), you'll usually hear the effects...

Are you sure you don't have RCA cables hooked up? Because according to the HDDVR2 manual, optical doesn't pass the beeps. (I know that's the case with my series 1, but I wanted to take a look at a series2 manual to see if it had changed).
From the HNS HDVR-2 manual online at directv.com (the manual for my DSR6000 says the same thing):
Ordinarily, your recorder produces tones to indicate when certain buttons on the remote
control are pressed or to indicate signal strength when you are positioning your dish. If
you use Digital Audio Out [this is how they define the optical out] , you will not hear these tones.

I'm positive I don't have RCA analog audio cables. I have the Tivo in another room, and the optical digital audio goes through a two different switchers, a optical to coax converter, and a dejittering device before it gets to the receiver. There's no way I could pass analog signals through those devices.
I hear all the noises I expect to hear, like the "wick wick" fast forwarding, the "bong" at are you sure you want to delete, etc.

I was about to say that the series 2 ones do beep unless its 5.1, series one dosnt. mjones, its either that or the HDVR2 (same diff)

Ah I didn't realize. I have those sounds turned off anyway but I did hear them via optical output, though maybe not during DD5.1 playback, before I turned them off.

I have 3 DSR6000's and they don't have the sound throught the digital outputs. I have the analog outputsc onnected on those along with the digital out. I didn't plan on having the analog outputs connected on the HD-Tivo because I don't have anymore room. I would like to have the sound effects but it's not a requirement. It just helps so that I know the Tivo has received the remote signal.

My wife hates the sound effects. We had our DSR6000 connected via Optical, but now in our temporary housing we have it connected via RF (BLECH). The sounds are annoying. I'd like an option to turn them off.

You have the option. I think it in Preferences or maybe Setup, but there's a Sound Effects Volume screen. Choose from OFF | LOW | MED | HI.
I shut off the bedoops and bloops almost immediately as they drive our dog nuts.
