I have a drive in my tivo that has a couple of hacks. When I perform the backup, do all the hacks remain intact? I want to make sure my backup is safe. Then, I want to go to a larger drive?

Yes, probably. It includes /var, which is where most people put their hacks, but it's not guaranteed that that will be enough.
