Trouble with MFSTools 2.0

I'm having trouble with MFSTools 2.0. Whenever I try to make a new backup of my previously upgraded two drive, originally single drive, Hughes S1 DirecTivo I get errors about boot headers (I believe) mismatching and Load Zone Maps being corrupt and the thing craps out. I've used it in the past without any trouble.
MFSTools 1.1 works fine without me changing anything about the drives connected to computer. It backs up fine and restores fine.
I've downloaded the boot CD from hinsdale's how-to site several times and burned it to multiple discs on several computers and it's always the same.
Anybody have any ideas?

The backups made by all versions of MFS Tools are identical except for a single bit added in v2.0 which indicates the byte order. As this is only an issue for Series 2 TiVoes, being unable to make a backup with MFST2 isn't really an issue.

I understand that the backups are all compatible and it's not that big of a deal but my real question is why, all things being equal, does 1.1 work and 2.0 not?
It's really more out of curiosity than any real need to use 2.0.
