I finally managed to upgrade my series 2 TiVo. Here are some important pointers from upgrade efforts. I goofed up the first time.
1) Never boot into Windows with your original TiVo drive connected. (Booting up means not even for a second should the system show the Windows bootinbg up screen). This is because windows writes its signature on ur TiVo drives and then it is totally screwed up. U cannot backup or do anything with it. One way to make sure that you do not accidently boot into Windows with your TiVo drive connected is for you to
i) Before you actually open ur computer to connect the original TiVo drive as ur secondary master, first go into the BIOS and set ur boot sequence to be CD, floppy and then Hard disk
ii) Then insert a bootable DOS disk into drive A
That way if u forgot to insert ur linux disk into ur CD drive or if ur CD drive is not properly connected, even then it will not start loading Windows by default, instead it will boot from floppy and go to A: prompt. That way u would have not harmed ur original TiVo drive

The signature attached to the drive only applies to Windows XP/2000/NT(as per Hinsdale's How-To).
