What's wrong with making the new Tivo drives the Primary Master and Slave?

In hinsdale's how-to it says that "Tivo drives should not use Primary Master". Why is this? Furthermore, if I simply remove the hard drive I normally use with my computer from the setup, it won't affect anything anyway right since I'm booting from CD? Basically, I intend to do the following and want to know if I shouldn't do it this way.
Remove existing hard drive from computer
Plug existing A drive into end of IDE cable (Primary Master)
Plug existing B drive into end of IDE cable (Primary Slave) provided I have a two drive setup, which I don't know yet.
Boot from CD and run MFStools
Create backup
Connect up new hard drives
Restore backup image, so on and so forth
Anybody see a problem with this?

Tivo drives (other than Series 2) are byteswapped.
If you're using the various Tivo boot disks, then they are set to automatically turn on byteswapping for all the drives except for the Primary Master. Why? Because it's common for people to use their existing drives for backups and so forth.
If you want to override and turn on bswap for all the drives, feel free. But the Tivo disks are aimed at half clueless newbies, for the most part.

Ok, stupid question coming....since I haven't used the boot CD yet, how easy would it be for me to turn byteswap on for all drives, will it be relatively apparent to me? I'll be using the DTivoMad boot CD I believe since I'm putting a larger A drive as well as B drive in.
And, it just occurred to me that if I'm not using my existing hard drive as the Primary Master, what would I be saving my backup image to? doh
