Besides restoring a backup, can you just pull an added drive out of tivo? or would tivo have a problem with the missing data?

You cannot just pull out an added drive. That is the reason that making a backup prior to upgrade is so important. To remove the second drive, you need to restore your original backup toi the first drive ( losing all recorded programming )

So I guess this is what one would do later on if one was to add a larger B drive down the road?
