... why was 1AGE3 and 1AGE4 shown out of order, and where is 1AGE10? Are the numbers in order of filming, or story progression? just curious. Thanks.

Those are production codes, they represent the order in which the episodes were shot. Often, episodes are shot out of broadcast order on purpose, and in this case it was complicated by Fox changing the order for mysterious network reasons.

Serenity is the fabled unaired "pilot", I believe.
Show numbers don't always correspond to airdates -- in other words, an episode numbered '10' may or may not be aired after episode '09'. The numbers are production numbers.

One common reason for filming shows out of plot order in a sci-fi show is if an episode will have above average amounts or difficulty of special effects shots, especialy CGI. To give the postproduction/FX people more time to work on the effects, the show will be filmed before episodes that require less prep work.
Of course the other reason is if the networks just like playing with the order. As long as it doesn't cause plot problems I don't mind, but it's annoying when the network flips episodes and cause plot glitches.
