That should never happen, not even during data indexing. Not even the underpowered old Series 1 units had that problem (they'd just get pretty slow replying to remote button presses). Skipping/stopping is either a sign of a bad hard drive or a weak input signal. The TiVo stops recording, including during LiveTV, if the signal strength drops too low - and TiVos are very touchy about signal strength.
If you can hear the hard drive chattering I'd suggest returning it for a new one, I'd guess that's your problem. You can try a few things for signal strength if your programming source is analog cable - try it without any cable splitters, or try an in-line cable signal amplifier.
